Well one of the most important things with mechanical watches is consistency
which yours clearly has.Myself would leave it well alone and let it settle in to your wearing habits for about a month. You could give your watch a full manual wind say 40 full crown turns clockwise. Then reset time with a reliable time source then check time daily for a few days, try resting watch when off wrist at night vertical crown up might loose a few seconds overnight. Now the COSC spec for Swiss chronometers is a average of -4 to +6 seconds over 24 hours.Scratches are a fact of wearing any watch yes they all get scratched but when at normal service time Rolex will make watch almost like new.Just wear your watch in good health for the next few decades thats far more important than a few seconds or scratches.

Your new watch is going to scratch........... there isn't anything you can do about it short of not wearing it. After a while you will stop fretting over every smudge and line....

I don't think that your new GMT will improve it's accuracy by itself though... after that month, you will have a good idea of exactly how far out it is each day.. Take that information with you back to your Dealer and have it regulated........... you will be much happier in the long run as it is capable of a second or two daily......
