You are correct that if tackled on the field (not out of bounds) the clock will not stop unless a time out is called. Seattle had one time out left so they could have run the ball once and if they didn't score call a time out and then they would likely have had time to throw on 3rd down and then try again on 4th down

I personally think they were waiting for the Pats to call a timeout at around the 1 minute mark, after Lynch's first run. I was expecting BB to try to preserve enough time to go down field for a tying FG. To his credit he had more confidence in his D's ability to hold, and by not calling timeout, put the pressure on Seattle.
