I'll be honest, this is not the type of thing that would make me go crazy. Indeed, those watches are very, very expensive and their QC is second to none but you wouldn't see me being bothered by something like that.

In fact, I believe that could almost be seen as a good thing (more or less) as it shows that this watch has been assembled by hand. When you think about it those watches, despite the important role of the machinery used nowadays, have a lot of things being done by watchmakers and actual people. Had this been the result of a machine operation I would have found this more disappointing but I'd rather have a watch with such small misaligned markers that has been assembled by hand than having a watch that is a bit more perfect but merely machine assembled. When it comes to brands like AP, VC, Patek, Breguet, JLC or other haute horlogerie companies a lot of people (and even those very companies) like the fact that they hire a lot of watchmakers to do some real work on their timepieces, therefore the watches will not be as perfect as something assembled by a robot but nonetheless it brings you closer to the spirit of true watchmaking in my opinion.

Some people will think I'm exaggerating, I guess it's an opinion that is as valid as people who would bring this watch back because of those misaligned markers. In my opinion, whether you agree with my point of view or not, looking at a watch through a loupe to make sure everything is perfectly aligned and well set is a tad over the top anyway. I would enjoy the watch as a whole with its beautifully finished and well built movement, its great looking case and its incredible accuracy instead of going nuts over two markers on the dial.

Mine lines up perfectly, if it bugs you and is under warranty swing by your AD and see what your options are

I think part of the problem is that I am also worried to bring it in as my watch is perfect right now (besides the inner bezel). I'm worried that they will scratch the watch during service or allow for dust/lint to get into it. Not to mention how many weeks will it be gone? Sigh... I might just wait till its first service to have it fixed. Don't want a fix to become a bigger issue.

I don't think you need to be worried about APSC allowing dust to get in your watch or scratching it, if they cannot align your markers perfectly it's one thing but I don't see why AP trained watchmakers would ruin your watch even more while servicing it, they have been trained by the same company that trained the watchmakers who first assembled your watch and if it doesn't have any scratch or dust in it now it won't after it comes back from service.
