Do 5 year warranty cover also waterproofness ? How after service do it cover waterproofness for 2 year ?

Water resistance is guaranteed with the two-year service guarantee, unless (in case you don't agree to certain recommended replacement parts, e.g. crystal, caseback) the service paperwork says water resistance is not guaranteed. This has been my experience with the RSC in Hong Kong anyway.

ROLEX SA guarantees the proper functioning of this watch for a period of five years from the date of purchase. The guarantee excludes normal wear-and-tear (notably the wear-and-tear of non-metal bracelets and straps), loss, theft, or damage due to misuse. The substitution of components with, or the addition of, components or accessories not manufactured by ROLEX will invalidate the guarantee. This guarantee is valid only if (1) the watch has been sold by an Official ROLEX Retailer, (2) the guarantee card has been completed in full by the Official ROLEX Retailer at the time of purchase, and (3) the guarantee card is presented with the watch, either to an Official ROLEX Retailer or to one of the Official ROLEX Service Centres listed in this manual. Any work carried out by third parties will invalidate the guarantee.

A Warranty covers manufacturing defects, it is not a blanket cover for all things.
If Rolex determines that a waterproof failure was due to a manufacturing defect, it's covered. If they determine that it was dropped, bumped, opened, modified, or you willfully ignored reasonable precautions, then they probably would not cover it. for example: If it leaked at the crystal to case seal and they find a chipped crystal they could determine that it was smacked against something that caused the seal to fail - wear-and-tear; not covered by warranty.
