Is ZULU strap "unhealthy" for springbar (of submariner)?

No problem with NATO, but having trouble sliding ZULU strap through the gap.

I recall reading somewhere, that the correct way to fit ZULU is to remove the springbar (like fitting other strap/bracelet), but will the thickness of the strap cause too much strain (or stress?) to the springbar and lug over some long period of time?

Over time the strap will get broken in and chafe to lessen the strain you're describing. As for the springbar, continuous stress has been known to bend the pins a bit due to deflection. But I've only seen it on vintage pieces where the bracelet has also undergone much wear and stretch.

Sometimes the woven nylon fabric is thicker in the ZULU style....that's why I prefer the NATO....thinner fabric.

I too prefer NATO over Zulu for reasons that include the thickness and interaction with springbars. Speaking from experience, as to the NATO, the spring bars are no worse for wear. Besides, even if one were to suffer a failure (haven't heard of that yet due to a NATO) the arrangement allows for the other to be a failsafe.
